It seems unlikely Emily is Amelia's mother, though it is odd if he was not married to her mother for him to have given her his surname (and cared for her, as seen in 1901 Census).

I suspect Amelia's mother died when Amelia was a baby. The birth certificate would reveal more (as well as Amelia's mother's name, it will also state mother as deceased if she died during childbirth).

Harriet M A Lane married Edward Fox, they are James Owen Fox's parents...Amelia's grandparents.

Apseys and Millers are not connected, they just happen to be living in the same residence, it's common for two families to be sharing a house or as in the 1901 census where James is lodging with the Apsey family.
