Is there any way when searching Free BMD of dividing Male and female

Well you use their names that will differentiate.

if you are just searching on a surname then there's no facility to specify male or female

Apart from the few unnamed children, the index doesn't specify the sex of the child. This is true for deaths & marrs, too.
