When searching my tree i found that my brother had 3 Birth Certificates which I donot understand why

The above transcription represents what is in the GRO index but it is referred to by the following entry
Births 1945 Dec: Pickett,Frank W,Pugh,Rochford,4a,see S46
which implies that this is a late entry, that is an entry that has been registered in a quarter later than the event. See here for more information on late entries.

Usually, the second entry in these situations is indicative of the child having been born out of wedlock, and the parents marrying afterwards and re-registering the birth, but this doesn't fit that pattern.

Was your mother's maiden name Pickett or Pugh?

As ErikaH has said, the second entry would normally be because the birth was registered in mother's maiden name and then re-registered if the parents married after the birth, but in your brother's case this doesn't seem to fit.

Where you have no. 2 version it does not say see 546, but see S 46 (September 46).

There might be more than one entry but he will only have one birth certificate, no matter which record you were to use to order it.

A 1945 b.cert doesn't explicitly give the child's surname. It usually gives the child's forename(s(, but that is not required - all that is required is that the birth be rego'ed -e.g.,

Births Sep 1945 (>99%)
Brown Male Brown Southend 4a 1103

The child's surname is usually that of one of theparents' - so there can be a choice when the parents are unmarried and both are named, as happens here - Jaci omitted the following index entry:

If the parents subsequently marry, there might be an ammendment to the b.cert, adding the mother's new surname to the b.cert

One shouldn't confuse the number of entries in an index with the number of objects to which they point.
